Filing and FBR guide: Salary certificate wrong? Check pay and tax before filing
Quick answer: Compare the certificate with a month-by-month pay and deduction schedule for the same period. Ask payroll to explain each difference and issue corrected records where needed. Net bank credits alone do not establish gross salary or income tax deducted.

Checked 19 September 2026. Practical guidance for individuals. All examples are illustrative; amounts are not tax quotations.

Your employer sends an annual salary certificate, but the income or tax figure looks wrong. Do not choose whichever number gives a smaller tax bill. Build a short comparison that payroll can investigate. This guide is for employees; it does not calculate an employer's full payroll liability.

Check the easy errors first

  • Does the certificate show your correct name and tax identity?
  • Does its period cover the months needed for your return?
  • Is the employer the same legal entity that paid and reported the salary?
  • Did you receive a bonus, arrears, a final settlement or a separate payment after leaving?
  • Are you comparing gross pay with gross pay, rather than with the amount received in the bank?

Section 164 of FBR's June 2026 Ordinance consolidation addresses deduction certificates and associated payment evidence. Request the employer's certificate and supporting deduction details; do not recreate an employer-issued certificate yourself.

Worked example: why the bank total differs

Assume twelve payslips each show Rs 100,000 gross salary, plus a separate Rs 50,000 bonus. The example uses assumed deductions to illustrate reconciliation, not a salary-tax rate.

Worked example: why the bank total differs
ItemAmountEvidence
Gross regular salaryRs 1,200,00012 payslips
BonusRs 50,000Bonus slip
Total gross payRs 1,250,000Regular pay + bonus
Income tax deductedRs 40,000Payroll deduction schedule
Other recoveriesRs 60,000Approved loan/advance recovery records
Expected net paymentsRs 1,150,000Gross less both deduction groups

If the certificate says Rs 1,200,000, ask whether the Rs 50,000 bonus is omitted or separately certified. If the bank shows Rs 1,150,000, that does not establish that gross salary was only Rs 1,150,000. Reimbursements, unpaid amounts and payment timing may create further differences; add evidence instead of forcing a match.

Send a correction request payroll can answer

Use a short request such as: “For the certificate period shown, my attached schedule totals Rs 1,250,000 gross pay, while the certificate shows Rs 1,200,000. Please confirm the treatment of the separate Rs 50,000 bonus and reconcile the tax deduction total. If a record is wrong, please provide the corrected certificate and confirm whether the reported particulars also require correction.” Adapt the facts before sending.

Attach only the relevant payslip references through your employer's established channel. Keep the original certificate and mark a replacement as the revised version with its issue date. A corrected PDF and corrected reporting are separate checks; ask what payroll actually amended.

What if the certificate is right but Iris differs?

Follow the missing withholding-credit checklist. If you changed jobs, collect both employers' records and use the multiple-employer salary guide. Do not count the same pay again where a consolidated working already includes earlier employment.

You can do the comparison yourself. Request a tax review if payroll cannot explain a difference, the records span different periods, or you have benefits or settlements whose treatment is unclear. Use the filing document checklist for the rest of your return. The finished task is a supported salary total and a documented treatment of the difference, not merely a certificate that visually matches your estimate.

Rebuild the certificate from payroll totals

Do not correct only the line that looks wrong. Add the gross taxable salary from every payslip, then separately total exempt items, tax deducted and tax actually deposited against your CNIC. A certificate can agree with December payroll and still omit a former employer, a bonus paid outside the normal run or a deduction deposited under the wrong tax period.

Ask payroll for a revised certificate only after marking the exact difference: “annual taxable salary is Rs X, payslips total Rs Y, and deposited tax visible in the record is Rs Z.” That makes the request auditable and avoids replacing one unsupported total with another. Retain both versions and the email confirming why the revision was made.

Need help applying this to your records?

I need help reconciling my salary certificate. I can describe the period, employers and unexplained difference. Begin with a short summary. Ask for the scope and fee before commissioning work. Do not send passwords, PINs or one-time codes.

Questions people also ask

Should I report only my bank salary credits?

No. Reconcile gross pay, tax and other adjustments. Bank payments are one part of the evidence.

Can I edit the certificate PDF myself?

Ask the employer to correct and reissue its record. Keep your own comparison separately.

Does the employer’s tax deduction settle my whole return?

Other income, employment and circumstances may affect the annual result. Review the full year before concluding that nothing else is due.
